They still have to face both Chelsea and runaway league leaders Manchester City as they fight to avoid the drop in their final six games of the season.
Arsenal showed similar form to recent league matches - maintaining much of the possession, but failing to keep possession in the final third, and a woefully inadequate defence.
In the 28th minute, Pierre-Emerick Aubameyang hit back for Arsene Wenger's troops with a toe-poke inside the area following an audacious back-heel by Welbeck, 1-1.
Despite today's scoreline, Arsenal have struggled in the Premier League this year, with the club now occupying 6th spot in the table.
Second half substitute Charlie Austin made an immediate impact as he came off the bench to draw Southampton level on 73 minutes but Welbeck nodded in the victor nine minutes from time.

The late red card for Stephens only compounded the loss - with Mark Hughes unhappy that Jack Wilshere was not also dismissed following the tangle with the Saints defender. The venue of the match is at Emirates Stadium.

Aubameyang left the field for Alexandre Lacazette to a standing ovation while Hughes threw on Austin as a second striker in a change that proved pivotal, the substitute tapping in for swift impact when Cedric centred.
